PhD Fellow for Mass Spectrometry-Based Proteomics Investigation of Disease Mechanisms

Job Description
The Cardiac Proteomics and Systems Biology Group at Department of Biomedical Sciences, Faculty of Health and Medical Sciences, University of Copenhagen, is seeking a talented PhD fellow. The successful candidate will outline cell type-resolved proteomes of animal- and stem-cell-based disease models to investigate disease mechanisms.

The research fellow will establish approaches to investigate protein remodeling at cell type resolution using quantitative proteomics. This will involve identifying molecular changes driving disease states. The fellow will join a collaborative research environment and participate in multiple projects, including experimental investigations of cellular and animal disease models and data integration with human data.

The candidate will be part of the Lundby group and the TRIFF research consortia, which includes teams from research groups of Prof. Khodosevich (UCPH), Prof. Sellgren (Karolinska, Stockholm) and Prof. Meyer (ETH, Zurich). In addition to the proteomics focused work of disease mechanisms in the Lundby group, the consortia have strong expertise in single-cell transcriptomics, computation, 2D neural cells and 3D brain organoid models based on induced pluripotent stem cells collected from patients, animal modelling and behavior. The candidate's responsibilities within the consortium will focus on proteomics expertise and single-cell studies.

Qualification Requirements
- M.Sc. in a relevant field such as Biotechnology, Biochemistry or Biomedical Sciences.
- Ambitious, creative, independent and self-driven
- Hands-on skills and expert knowledge in one or more of the following areas:

  1. Experimental know-how of mass spectrometry-based proteomics (LC-MS/MS)
  2. Analytical know-how of mass spectrometry data analysis
  3. Experimental know-how of various types of sample preparations (such as proteomics, PTMomics, clinical proteomics, spatial- or single cell proteomics, secretomics, interactomics using high-resolution mass spectrometry).
  4. Experience in quantitative proteomics approaches

- Experience in cardiac biology or neuroscience is an advantage.
- Good communication skills in English, both oral and written.
- Willingness to engage in teamwork

The preferred applicant should have an excellent academic track record, solid research experience and be highly motivated to deploy diverse strategies to extract novel findings of importance to pathophysiology. Previous research experience in an ambitious research environment is required.

Duties
The PhD fellow will establish the best experimental framework for single-cell proteome measurements from iPSC-derived cardiomyocytes and neurons to outline and quantify proteome profiles linked to phenotypic read-outs. In the Lundby group, the candidate will focus on iPSC-derived cardiomyocytes from patients with inherited cardiac disease. Within the TRIFF consortia, the candidate will contribute similar expertise to generate proteome data from model systems to dissect the contribution of neuropsychiatric risk variants.
Analyses of single-cell proteome and transcriptome data will be supported by computational experts within the group and consortia. The work will be guided by a detailed research plan and performed in close collaboration with current members of the Lundby group. The fellow will work independently and lead this part of the project, with the freedom to modify the original research plan as needed. Ongoing support will be available from the PI, Lundby group members, and TRIFF consortia members.

Our group and environment
The candidate will be part of the Cardiac Proteomics and Systems Biology group led by Professor Lundby at the Department of Biomedical Sciences at the University of Copenhagen, Denmark. The candidate will be supervised by Prof. Lundby and co-supervised by Prof. Khodosevich emphasizing the integration of proteomics and transcriptional cell type-resolved studies. The successful candidate will be working in a team of scientists across multiple scientific fields focused on improving our molecular understanding of pathophysiology. Our facilities include state-of-the-art laboratories and core facilities as well as modern office spaces. The position provides a unique opportunity to develop expertise in cutting edge quantitative mass spectrometry-based proteomics, data analysis of large datasets and integration of multi-omics datasets. Terms of employment
The average weekly working hours are 37 hours per week.
The position is a fixed-term position limited to a period of 3 years. The start date is in the period August-October 2025.
The employment is conditioned upon the applicant's successful enrolment as a PhD student at the Graduate School at the Faculty of Health and Medical Sciences, University of Copenhagen. This requires submission and acceptance of an application for the specific project formulated by the applicant.
The PhD study must be completed in accordance with The Ministerial Order on the PhD programme (2013) and the Faculty's rules on achieving the degree.

Salary, pension and terms of employment are in accordance with the agreement between the Ministry of Taxation and The Danish Confederation of Professional Associations on Academics in the State. Depending on seniority, the monthly salary starts at approximately 30,800 DKK/Roughly 4,100 EUR (April 2025 level) plus pension.
